Dortmund opened the scoring in the 12th minute through Julian Rijkhoff. Samuel Bamba doubled the lead eight minutes into the second half.
Sean Neave pulled a goal back for Newcastle in the 73rd minute but it proved too little too late as Dortmund held out.
Dortmund, PSG, and Milan are now all level on six points from three UEFA Youth League matches. The loss at home for Newcastle has meant they are now winless in three, but their second half performance was far better and they may well feel unlucky to come away with nothing.
Dortmund dominated the first half, and should have been out of sight by half-time, but were lucky to go in level after Newcastle had a goal disallowed for offside.
Rijkhoff opened the scoring after Bamba accelerated away from Leo Shahar and played a ball across the six yard box which he tapped in.
Bamba turned goal scorer as he again beat Shahar for pace down the left-hand side, cut onto his right foot and fired through Aidan Harris in the Newcastle goal.
Neave pulled a goal back after brilliant work down the right wing by Johnny Emerson, who beat his man for pace.
Newcastle nearly snatched a draw 10 minutes from time, but Robin Lisewski denied Shahar with a fine save.
Dortmund move up to second in the table, whilst Newcastle remain bottom.
